very easy,

after your call of sqr, call a compress tool on the output.

example : ( for one output)

sqr toto.sqr -printer:pd  ( for pdf)
compress toto.pdf

for multiple output
mkdir toto
sqr 'toto.sqr full path' -printer:ht ( for html)
compress *
