I was not able to solve our probems with the generation of PDF or HTML charts. However, there may be some light at then end of the tunnel given the recent acquisition of Sqribe by Brio Technology.

After some discussions with Brio support staff they indicated that the graphing and charting capabilities of the next generation SQR product (Brio Report) will be much improved and will draw on Brio's experience in this area. Given this fact we have decided to adopt a wait and see attitude.

In the interim I will try varying the height/width ratio as you suggested.

No, you don't get much control over the size of fonts used in charts.
The fonts and such are automatically scaled for you.  Alas, the
automatic algorithm isn't so great.

I have sometimes found that by changing the ratio of the height to
the width of the report I can get a marked change in the layout.

Were you able to solve your problem?
