Adil,

Most likely you are spooling your output to a printer queue.  The sqr program 
is probably pausing after the 17 pages, causing the spooler to think it's done 
and closing the print stream.  Then the other job prints, destroying your 
formatting settings.  The sqr program then continues, thinking the formatting 
is already set.

You need to modify whatever command is accomplishing the spooling of printer 
output, either increasing the timeout limit or telling it to wait for the print 
stream to be closed.
