yes it is possible.
you can do it in the same as a cgi interface.
Look to the sqr manual there is a chapter about this.

In your java code use the jni function to call SQR with your parameter
on the same line.

An other and easy solution will be to use the JAVA API of REPORTMART.
Contcat SQRIBE Office to get information about this product.
