Calling a batch file from SQR in Wndows NT

I have a process I developed where I run an SQR through Process Scheduler which 
creates an ASCII text file. The SQR then calls a batch file through a CALL 
SYSTEM command which executes PORCOMM PLUS which dials a remote site and 
transmits the file.  Everything works great in Windows 95.  Recently changed to 
NT.  The process no longer works.  When the SQR calls the batch file it does 
not execute but rather all PeopleSoft windows get closed down.  All of my paths 
are fully qualified.  I have tried calling PROCOMM PLUS directly using the CALL 
SYSTEM command but that did not seem to work.  Any ideas would be greatly 
appreciated.
